I recently had an occasion to do a comparison of a RAW conversion of a file from an Olympus E-3. The first conversion was in PWP using AHD. Are any of your channels saturating? You could try changing the exposure. I had a problem like this and I converted the image to grayscale and the computation went a lot better.
